According to police, the man fled through a window in the back of the unit, wearing body armour and appeared to be armed.
Several roads were closed and businesses evacuated as officers searched for the suspect, along with Port Hope Police, the East Region Tactical Rescue Unit and the Aviation Unit.
The man was found just west of the motel in a wooded area.
He was found to be in possession of two guns that were seized upon his arrest.
The man was taken to hospital for treatment of minor injuries sustained during the arrest.
An investigation is ongoing and more information will be released as it becomes available.
